Under OSX it's not showed when there are no devices connected? Or it's not showed with devices connected ?
The card functions normally with the options as "Legacy" and does not function at all as "One time key". There is no time where it shows in system preferences for me. (10.10.5)

In ElCapitan if no devices are connected the card is not shown under system preferences too....but if i connect a raid it is shown but finder doesn't mount the raid...my settings under EC are the same rbbunmc's used with Yosemite.

Guess we need to experiment with some new settings!
 
Sorry about delay of my answers but i'm busy with my attempt to install El Capitan on this build. Yesterday i was able to boot but i'm still tuning my system. I will write you a detailed guide step by step.
For now i can say that almost everything work (speedstep, sleep and wake after sleep, etc.) i must test better thunderbolt card and other functions.
Stay tuned ...

Thats cool. I got the install done, but now can't boot clover USB, even after altering the bootflag as suggested in the manual. It just reboots to clover start screen.

Are you sure you copied the right files in EFI partition of your USB stick?

Finally i got my ThunderboldEX II card working under El Capitan, later i will post my Bios settings.
Consider that with new 3101 bios fw several settings under thunderbold options were added. I didn't update ThunderboltEX II firmware so i stay with the first version of the firmware.

Copied the correct EFI folder from EFI-clover-bootloader.zip
It's very strange....yesterday i build another conf with X99-E-WS for a friend who wanted Yosemite, i used again the same USB sticks prepared as in the guide and everything was ok.
I think you have some setting in bios that makes conflict with the installation process. Check again your bios settings and if you can paste here some pics.
PS what do you use as target installation disk? SSD? HDD? SSD M2?
