If you are using your GTX GeForce 650 why do you have inject Intel selected in your config.plist ?

The obvious thing to do would be to replace the config.plist on your hard drive (that does not work) with the config.plist from your USB flash drive (that does work).
 
The problem is that the usb drive is usually not showing up in my finder, and when it does, I only see the Install El Capitan file and an (apparently) empty EFI folder. :(

EFI partitions must first be mounted before you may view the contents.
Some of the files/folders on the USB are hidden.
 
Yeah, I know that, but as of yet I have not figured out a way to see them. I have tried using the Terminal method to view hidden files, but it revealed nothing in the EFI folder. I have tried using Clover Configurator, running "Check Partition, but it does not see it either.

What method am I missing?

CloverConfigurator will assist you with mounting EFI partitions as will EFI Mounter V3.
ShowAllFiles will do as the name suggests.

If your EFI partition really is empty perhaps you installed in Legacy Mode in which case check the EFI folder on the system disk and the USB.
 
Neither CloverConfigurator nor EFI Mounter can see the USB stick. I already tried the ShowAllFiles via Terminal, it did nothing.

It appears that you may have built your USB installer in Legacy Mode and installed Clover to your hard drive in UEFI Mode.
Look at your USB for an EFI folder (not partition).
 
That sound logical. Would fixing it simply be a matter of doing a reinstall? (BTW, I can't see the USB drive at all, for some reason.)
